Has this problem only just surfaced or was it running perfectly up until recently? If this has only started happening since you've tried to record your set, maybe your computer can't handle whichever program you're using to record your set? Unless your system is purely dedicated to Traktor, and that means no wireless internet, no antivirus software running in the back ground. No unnecessary tasks running while you have TSP running etc. Basically stripping your computer down to the minimum then you might get 1.5ms out of it.

I've got a Macbook Pro and run mine at around 8-11.5ms or around that. I guarantee you bring that latency up and the crackles will go away. You wont recognise the slower latency as audibly it's too difficult to spot. I did change the latency to 4.0 and I still got crackling sounds.
